Transcriptomic profiling of alcoholic hepatitis (STOPAH/MICAH)

 

 

Summary

 

This project consists of a focused cohort of severe alcoholic hepatitis patients with fibrosis. The objective is an investigate transcriptional dysregulation occurring between fibrotic patient subtypes and correlating with their clinical outcomes (MELD score, Lille score, 90 days survival status). To achieve these goals, baseline and longitudinal data from PBMC and liver biopsy are generated using bulk RNA-seq, whole-exome sequencing and scRNA-seq technologies. My contributions are the generation, implementation of data analysis pipelines and inference of the data, for which I am using standard pipelines for data QA/QC using packages/modules like FastQC, trimgalore, STAR, PCA, OPLS, edgeR, DESeeq2, lme4, glm, likelihood ratio testing, mutect2, mixOmics, GSEA, pathway analysis, GO analysis and other various tools. This project is currently in progress.
